Because bird rights were in effect up until the Reload Draft ended, I decided to keep them for this off-season so teams could resign their restricted free-agents and long tenured players. Teams over the cap next off-season will only have the Mid Level Exception to work with. Otherwise, teams should not be exceeding the cap during free-agency. Teams who exceed the salary cap this season will have to comply with the 125% trade rule and only have the MLE to work with for as long as they are over the cap.
Teams won't be able to exceed the hard cap ($90M this season) after this off-season with the new rule changes.
Teams can use their MLE to resign a restricted free-agency but remember, the MLE is a maximum of $5,000,000 and if you use it all up in restricted free-agency, you'll have nothing to use in unrestricted free-agency.

Mid Level Exception (2015/16)
Mid Level Exception - $5,000,000
GMs may use all or part of their Mid Level Exception to sign a player if their team is over the salary cap.
The MLE can be used on multiple players.
The amount of MLE money a team can use resets each season at the start of Off Season Free Agency. Previous MLE signings have no impact on the amount a team can spend.
Teams must explicitly state in their thread that they are using their MLE to spend on a free-agent.

To reiterate from the "Bidding" message sent out yesterday:
When you’re bidding, you can attach a team option to the last year of the contract but it will not count towards the total.
So:
John Smith, PG. 3 years, $10 million/year $20 million total, team option on the third year
Is Less Than…
John Smith, PG. 3 years, $10 million/year $30 million total
In order to win a player, the total must be the highest amount.

So if using the MLE pushes us over the cap, that's ok, right? For example, let's say I am right at the cap, not over or under, I can use my full MLE to sign whomever and be able to be over the cap?

So would you still want us to be under the cap by the date that you eant us under by? I wouldn't worry about that. Teams that are over the cap after 10/1 will be over the cap because they resigned their bird right qualifying players or their restricted free-agents. Otherwise, teams are not allowed to exceed $90M.

1. After the first 48 hours, will it be released who won the bid? Like in real life when its announced so and so sign an offer sheet with a team.
2. If we win a bid on multiple players? Or is it required all of our bids combined keep us under the cap. If so, I have messed up.

You have messed up.

I'll be sending out messages all day Monday to the team's who own the rights of restricted free-agents and those teams have 48 hours to either match or decline an offer sheet. After those 48 hours expire, players will be signed to their teams and I'll update the thread accordingly with each restricted free-agent signing. In regards to your second question, yes, it is required that all of your bids combined be under the cap. I understand mistakes happen so go ahead and submit a message to the RFA Representative saying you retract all of your earlier bids (make sure you explicitly state which and the amounts) and list out the new bids that you want to make.
